I found this mention of the Window menu in the reference documentation:

It sounds like you can manually mess with the Windows menu by setting setExcludedFromWindowsMenu:YES on each window you control and then manually adding/deleting items for the windows via [[NSApplication sharedApplication] addWindowsItem:title:filename: ] or [[NSApplication sharedApplication ] removeWindowsItem:].
