Actually, this is only part of the answer. For quite a while, the company name has defaulted to the "company name" field of the user's own address book card.

Also, in recent versions of Xcode (maybe since 3.1, I can't remember), you can set the company name for source files on a per-project basis via the "Organization Name" field of the project info. I'd say this is the best solution in general, since it doesn't depend on a ridiculously obscure default like the other solutions.
