 don't know if i will be of any help, but:

when adding a file you should be asked if you would like it to be copied to the project's directory.
this should be a checkbox in a dialog. have you tried this?

hi guys.  I am getting back in to iPad development, and at this stage,
I have an application that was written for us, which I want to deploy.
  I've not made any code changes, but I've changed the databases, which
means I've changed the files that should be deployed with the
application.  I've just put them in the right place and then chosen
'add existing file' to add to my project.  This works fine on the
emulator, but some of these files are not deploying to the device.  I
guess there's somewhere in the project settings that I choose what
files are deployed in each case, but I don't see it ?
