You would probably be better off asking this on the developer forum for the App Store. My thought are it would be OK, but I'm not certain. It's not much different from having frameworks in your bundle.

I believe codesign finds and signs all executables. This certainly is true of embedded frameworks, but I wouldn't know about a loadable bundle. Presumably if it's obvious that it is or contains an executable, it would be signed.
