Yeah, but they took away the feature that allowed you to commit specific changes within a bundle. Which means that, if you want to delete some files in a bundle and update others, you can't. And yes, this does happen if you upgrade a Jaguar-style nib, since the classes.nib and info.nib files are replaced during the upgrade. I have a bug report open on this.
