NSFileWrapper doesn’t support incremental writing of files/packages. Instead what’s likely happening in your situation:

1. NSDocument asks you to write the document to a temporary folder
2. You do so using NSFileWrapper
3. NSDocument then atomically replaces the original document with the new version from the temp folder

So the hard links are created inside the temporary version of the document.
