Whenever I read about symptoms like this, I think of App Nap. Try using the techniques shown here <https://developer.apple.com/library/mac/documentation/Performance/Conceptual/power_efficiency_guidelines_osx/PrioritizeWorkAtTheAppLevel.html#//apple_ref/doc/uid/TP40013929-CH36-SW3> and see if they make a difference.
