I once had a case similar to this, and what I did was treat the scanner
profile and the CMYK output profile as one process. I created both profiles
first and then passed the various reference images which were scanned,
through the scanner profile to working space to cmyk profile to print and
then with Profile Editor made the necessary corrections to the profiles
until I had the same color on the print as what the client had been printing
before with his scanner sep. The difference was that the result with the
profiles gave much more volume to the prints while maintaining the color.
Not a short or fun process but the result was very good. If someone has
found a quicker method, I would also be interested.
Hope this helps.
Regards.
