Then you're under the wrong impression -:).
Linocolor 6.0X only separates to disk and only prints to output using
BtoA0 = Perceptual. Newcolor 7 v2 defaults to separating / printing
with BtoA0, but can be tickled into separating with BtoA1.
Linocolor is set to "proof w/white point simulation."
Proofs may be made with BtoA1 minus WTPT tag XYZ value = Relative
Colorimetric or BtoA1 plus WTPT Tag XYZ value = Absolute Colorimetric.
"Proof with media white simulation" is Absolute Colorimetric.
I did notice a
significant difference in taking a Lab scan of the same images from LC and
separating it in Photoshop with these two profiles using perceptual and
relcol intents but this was a cursory test.

in LC is achieving gray balance
That has nothing to do with the scanner software, it has to do with
the profile you feed the scanner software.
Overall I can't quite make out what it is you are trying to do. If
you want to test profiles, ColorThink has ways to do that. If you
want to test applications that use profiles, then you have to know
which settings to use in order to hook into the profiles in the same
way.
As far as I can see, you have not discovered a problem. But you have
discovered how to set up Linocolor -:).
