Hi AJ,
this sounds to me really familiar and more like a problem with the RIP and
how it interprets the pdf contents.
I have two approaches:
First: I know this form other rip solutions. As long as you use a single
data type as only image or only vector it is not a problem at all.
As soon as you send a composition it does not work properly.
I suggest another way if possible:
Turn Profiles in PDF off and select the desired profiles in the input or
reference profile dialouge of your rip software.
Second: It could be a saturation problem because in a lot of cases a 100/100
blue for example looking great on your sceen is considered by the profile
that you embedded as not printable and it degrades the colour. In this case
some rips have a "pure hue" section where you can activate cyan and magenta
in order to get the 100% colour pure and the rest colour managed as desired.
happy testing :-)

I can repeat the problem with 100% consistency. If I turn off "use ICC

The "less than 100%" effects black and all colors.
