The post does not say, but did you intend the InDesign document to print
spot colors or separate plates or spot to process conversions on the process
plates?
If spot to process was used on the process plates for the separations
whereas spot as separate plates was what the proofer received, then that
would explain the color difference.
(To be honest I'm not sure if the Iris software uses CIELab libraries for
spot colors matched via the proofer profile as with iQueue or custom look-up
tables, which might be a further factor).
