My detailed questions are:

before Printing?
You don't; you are building a small gamut color profile, and print the target
as RGB for your driver, or possibly CMYK for your RIP. Due to limitations in
CMYK controls in the EyeOne software you might end up using an RGB profile
even for a RIP, depending on your workflow.

The resulting colors will not match your full gamut color profiles; resulting
in the "Too much errors" error dialog (I'd guess it was translated by an
English speaking German, not a German speaking English person). You will need
to build your own reference file by manually reading all the patches with the
push button and saving that manual read as a future scan reference file.

How does the Eye Ono Pro software know that I am using Black Inks?
You aren't; you are using CMYK inks with very muted tones...
Won't

try to create a Colour Profile!
Its supposed to be creating a color profile. Whether this is a workable
combination is something I have not bothered to check; but I have used other
profiling software and the EyeOne for this job (despite issues caused by lack
of UV filteration), so its possible that the EyeOne Match software could do
this also. Let me know how it works for you.

I know these questions may seem daft but I have a mental block at present.
You are just thinking in the wrong terms...

Any help would be greatly appreciated.
Theoretical help, unfortunately; since I have not gone through the exact
process you are asking about. I generally profile the Small Gamut inks with a
SpectroCam (due to the UV filtering) and ProfilerPRO, since it offers more
patches, more black ink controls, and more neutral results for me... Andrew
Rodney may choose to differ. <G>
