I have always read that you want to characterize with as little settings as

Joe,
MonacoPROOF is basically expecting your scan to have certain attributes
within a defined threshold. We analyze your data, checking for neutral-ramp
bumps, shadow detail, highlight detail, and gamma before proceeding to the
"create profile" screen. We do this to try and help protect the user from
using the device in a state that does not does not yield the best result.
That being said, these "thresholds" can be changed easily. In your
/library/application support/Monaco/MonacoPROOF directory, there should be
an "input limits" file that contains the threshold data. Simply navigate to
it, open, change the value that you wish, and save. In your case, increasing
the the shadow % clip value will resolve this message. Keep in mind that,
after changer your shadow clip, you may have to lower your gamma "Reflective
min". The default limit is 1.0 and I have seen RAW scans come in around 0.9.
