Charlie,
Your suspicion is the same as mine: that ID CS is unnecessarily
flattening the eps, as if it were an Illustrator eps with transparency.
My problem is that I can't figure out how to make it not flatten. ID CS
seems only to be designed for fancy postscriptin', not regular
postscriptin'.
I think I've read this pdf but I'll check it out again.

Look for anything in the file that is causing CS to flatten the file before
printing. You may want to check out Adobe's file IDCS_PrintGuide.pdf, just
do a google search for that file name.
