frequency domain?

Using Fast Fourrier Transform? Is that where we need to
do the comparison,

If you intend to do such a test, may I suggest Imatest,
a
nice program to analyse noise, with a ColorChecker! You
need the Pro version for individual channel analysis. A
trial version is available.
