One concern I have about using an inkjet proofer for pre-press is the stability of the prints after the first 24-72 hrs. Our current Epson paper/ink combination has an ink migration problem that makes it look a little less red over a 24 hr. period. Could this be part of the stability problem you're having?

You shouldn't have that problem with an Epson 7600/Ultrachrome ink and a decent paper. My guess is that you're currently using one of the dye-based ink Epsons.
