Steven,
You'll still have the"X" factor of your scanner and its profile. Why
not create your own chart in P.S., where you know what the numbers will
be. That's how we calibrate our film recorder.

One of my issues is I am printing on canvas and when I build my profiles using
Print Open 5 I use my polarize filter on my spectrolino. So I am not sure
weather or not when I first read in my SG chart would I use the polarize
filter or not?

I don't see anything wrong in this testing methodology. In fact, I like it a
lot! And, like you noticed, if you want to compare apples with apples, as
you originally read the characterization target with a polarizing filter on
then you need to read the simulated patches of the SG with the polarizing
filter again. No way around that.
