The choice of output file format (eps, ps, pdf, whatever) will not
modify the color numbers of your target and will not make a difference
to your profile. If it did, we'd all be in some serious trouble!
Furthermore, the choice of 'output intent' is irrelevant because you
should (must) turn off all color management before you send your target
swatches to the output devise. If we leave CMM on (or allow some part
of the system to modify the numbers), you will not get a true
characterization of how the output device behaves and this will lead to
a smaller gamut and likely poor color predictability.
If you care to test this, import your swatches into INDD and export as
PDF. Open the PDF in Photoshop. Compare the CMYK values of the PDF to
the values of the TIFF you imported. If they are not the same values,
then you know something went very wrong! (say, Color Management was
turned on when you exported the PDF file). This test should give you
the confidence to use any file format you like. Where possible, I use
the original TIFF file generated from my profiling package just because
simplicity is a beautiful thing. ;-)
What different 'output intent' means on final output can only be
answered by the person who set up the color management on the RIP. For
most people, it means no difference at all because CM is turned off.
However, I believe the ultimate goal of 'output intent' is to allow the
printer to put in the profile of his own press, and let his CMM do the
color transformation from the original 4C separation into the 4C
separation of the specific press the PDF is running to. As far as I can
tell, 99.9% of publication presses let the numbers fall as they may
(using the US Web Coated (SWOP)v2 separations they are given) and do
not use color management at all.
Hope this was helpful.

What difference -- other than perhaps a reality check -- does the
