Have you experimented with the following workflow?
1) Use Custom CMYK to generate a separation with suitable GCR
2) Copy the image
3) Assign the desired profile (with unsuitable GCR)
4) Paste the image with the "Convert (preserve color appearance)" option
5) Set the pasted layer to Color mode
My limited experimentation shows this approach to be promising as a means of establishing an alternate GCR for a separation.
