Are you building two different AUs (by different, I mean that there is at least one difference in the AU/Component spec of the type, subtype or manufacturer fields). If the component mgr's registration process finds two components with the same IDs it registers the one with the higher version number.

I am having a strange problem with building AU components. When I open
a new Audio Unit Effect template, and build it without changing
anything, and then put it into the components directory, it is not found
by auval or AULab. I find this hard to explain because when I did this
last week, it worked fine. If I reopen the project I did last week and
re-build it, it works fine. As far as I can tell the two projects are
identical, except in name.
Is there something I'm missing?
Anybody have any ideas?
Thanks.
