If the noise pretty much stays the same (i.e. if you can characterize it) you could attempt to do a deconvolution of the noise to clean up the input signal. The problem with this technique of course is that it is highly susceptible to noise-- hrm..
Look up "Optimal Filters" or the Wiener filter (or matched filters)- these will do the trick. Again, the unfortunate part here is that this may require quite a bit of reading and the code can by quite stumpy to debug.
Check out Numerical Recipes (in your favorite language). I'm sure they have code for that.
