From what I understand we're talking about plugins here, that are supposed to be shared and shareable.
If updated plugins only load properly after a reboot, that suggests they're kept around in memory - OS X is like Unix in that a deleted (or replaced) file isn't truly deleted until it's no longer open in any application. Have you checked if any of the bundle files show up with the lsof command?
