I've found that doing the actual build of the package from the PackageMaker GUI doesn't usually end well for packages that have special permissions needs. We install a package that has an app, a couple of daemons and several KEXTs, with different versions of some pieces for 10.5 and 10.6.
I use PM to create the package project, and then build from the command line. I also have to do pre- and post-processing of the PM generated files and scripts to meet some of our needs. In general PM is a convenient way to generate your base package and requirements, but isn't really adequate for doing things with automated builds or special install requirements. In addition to permissions there are known issues with updating bundle versions in the package files.
I haven't looked much at third party packaging tools, but I'm doing enough extra processing with my own scripts at this point that finding a tool that can handle all that is looking more attractive every day :-)
