Time Machine internals, anyone?

Is there someone here with deep understanding of the TM workings?

I have my TM backup in a state where it doesn't "see" changes in several folders, even after forcing a "deep scan". I found that changing the affected folder in any way, e.g. renaming or using "touch" on it, solves the issue.

Since I still have lots of similarly problematic folders, I like to investigate the issue further, seeing what's causing this lock-up. So far, I have not found a reason for it. I suspect that there's some hidden database that stores information about the state that has gotten out of sync and isn't fixing itself.

Note, I do not worry about just getting my own backup fixed - I rather like to understand the issue so that I can assist others and maybe also provide a tool to handle this automatically, or help Apple to resolve it.
