If the preferences are user settings I think it would be okay, even encouraged to leave them behind. If someone reinstalls your software they would still have the same settings they had before.
If you really do want to remove it though write a script or application that removes the files and package it with your application.

Actually i have developed an application which once installed, will write some data (preferences and some other data) on the computer. Now when the user wants to remove the application, i want that the preferences and the data written by the application are also removed. I haven't seen any un-installer application on Mac OS. So i was wondering how is such data removed from the computer? What are the standard practices in such a case.
