Well, the directory which has to be deployed can be specified using the --root option.
Similarly, --info can be used to specify the info.plist, --resources for the resource folder. Most of this can be configured. What I dont know is how to add specific permissions for the files included.
I could probably frame a rough command line for you if I knew your requirements.
