I have this behavior as well and have since Snow Leopard Xcode version was
released with PackageMaker 3.0.4 (keep meaning to drop a bug report, but
time never permits it).
I've just been rebuilding my packages as I update them, of course, putting
off the largest, most involved one until I absolutely have to rebuild it.
