Problems going from PackageMaker 3.0.3 to 3.0.4

I have a couple of PackageMaker projects created on 3.0.3

Having just upgraded XCode, I have 3.0.4 now

When I load the projects, all the packages are now in the last contents section.

Any idea what's going on and a fix?
