You have read and understand wrong.
/System domain should never be modified by user (well sometimes load on demand kexts are put into /System/Library/Extension because Apple did not provided a valid place for 3-rd party kexts).
/Library/ domain is for per-machine files
~/Library is per-user

Your system-wide launchd jobs should be put to /Library/LaunchDaemons, then would run as root.
