Safari does not care which network interface its traffic flows through: it (like most other applications) leaves that decision to the normal IP routing infrastructure in the kernel.


For instance, I want Safari to use the proxy settings associated with
my VPN connection when it sees an address destined for the VPN network
port. However, I don't want to send all traffic through the VPN
connection.

You don't have much choice here. If your network setup is such that you have two paths to a given host, one through the VNP interface and one through another interface, the routing algorithm will pick one based on both the source and destination addresses in the packet to be sent.


You may be able to set up routing information in a way that forces the system to send packets where you want them, but it is not normally considered an easy task.

I was poking through scutil dictionaries this morning, but didn't find
anything that solved this problem.

Yup; SystemConfiguration does not address this problem (at least, not directly).
