Just out of curiosity, is there any known issue in macOS 10.14.x where the
simple presence of a network kernel extension significantly slows down network
transfers through Thunderbolt 3 connectors but not through classic Ethernet
connectors?

For instance by automatically reducing the MTU size if a network kernel
extension is enabled.
