I came across the same situation for Loader and unfortunately if an alpha channel exists in the file (still or QT) FCP expects to see the alphatype is set in the XML. If it doesn't exist in the XML then the alpha mode is set to None which understandably freaks end users out.
As you say, it would be useful if FCP auto detected the alphatype by default when it isn't specified (as it does with regular file import). I filed a feature request so you might want to do the same.
For simplicity's sake, what we ended up doing is providing a popup in preferences for the alphatype (set to default of Black which seems to be most common) and there haven't been any customer complaints.
