Final Cut has some subtleties when it comes to adding audio-only tracks to a sequence. Because of the rise of DSLR video and dual-system audio techniques lots of people are running into problems. The symptom is sync drift and the underlying cause is that FCP puts an NTSC flag on audio tracks that is mismatched to the sequence. It is one of the most frequent causes of tech support questions for our synchronization product PluralEyes. There are many superstitions in the blogosphere about the cause.
Rather than go into more detail here, I refer you to the blog post below. I would really appreciate it if someone from Apple (or the smart people on this mailing list!) could confirm or deny the information in that post, which I arrived at experimentally. I don't want to spread misinformation and if my understanding is correct, I want to add an update to our product that takes care of it.
