Julian, This is a guess, but if your 32 and 64-bit effects have the same UUIDs, it could be that FCP7 is attempting to load the 64-bit versions first and failing, and then when it tries to load the 32-bit versions, gets confused about which version it's looking at. Is there a reason you don't just make 1 bundle containing both? If you don't want to do that, perhaps giving them new UUIDs would solve the problem?
