Supervision is certainly recommended for district owned iOS devices. Using Supervise mode and creating device groups is the best way to apply most configurations.
When you import a free app, that version will always remain free to devices supervised by that Configurator workstation. If the app is free, and you download it, but do not import it into Configurator until the developer makes the app paid again, you will need to use VPP codes. So import free apps as soon as you get them!
That's how this works right now, so it sounds like you will need to use the VPP to purchase app codes for the app in the situation you describe.
