It could also be the intrusion detection. I seem to recall the "blinks" being odd if intrusion detection was active and the identifier was active at the same time. The xserve's intrusion detection was really poor. It would sometimes go off for no reason. Unfortunately, if you're running later than 10.6, you don't have any tools of any kind to monitor it.

Amber lights typically point to a hardware issue. Can you launch the Server Monitor app on the Xserve? That shows the level of detail you're needing.
