Are the .java files check-marked as targets?

Xcode regularly fails to notice changes I make to my .java file(s) so that when I go to rebuild and run (command-R) the changed files either do not get compiled or, if they do (and I don't know which it is), they don't get moved into the jar file or wherever they are supposed to go.
