Jonathon,
I don't know how to do this programmatically but you can alter the
settings in EOModeler's Java properties file so all schemas are visible
within EOModeler
(http://docs.info.apple.com/article.html?artnum=75219). When you
reverse engineer your model it will use SCHEMA_NAME.TABLE_NAME as the
table name and your SQL will be generated correctly.
