OK - in 4.5.1 we could use NSMaxHeapSize to control the size of our
applications. I know I could pass a launch argument to the java command when
launching in WO 5, but is there a place I can set a default that will always
be used similar to NSGlobalDomain?

According to the NSProperties javadoc, all WO processes owned by a particular user will read ~/WebObjects.properties, if present. So you should be able to define properties in this file as an alternative to NSGlobalDomain.
