The checkboxes are checked if the files are set to the particular target. i.e. when you change the target popup button in the project window, the checkboxes will be checked and unchecked appropriately.


eg. If you change the popup to be "Application Server" then all the java files and .wo files will have the check mark next to it. You can manually uncheck/check it.
