If I remember correctly you're using a Windows system...
First, make sure that all instances of your application are switched
off, they can lock the .woa file on some system (we noticed for example
that under OS X the file gets locked but not under FreeBSD). Switching
the instances off should release the file. Also make sure they exit.
Maybe your instances appear to have been switched off but they still
sit in the background. You don't have to stop wotaskd or Monitor, they
should not be able to lock the files.
Secondly, make sure that nothing else is locking the file. We once had
a problem where the sftp server instances never died and placed a lock
on the file. Killing them would release the lock.
Thirdly, we once had a problem where 'something' set the lock attribute
on the .woa or maybe the .jar file (apologies for my lack of correct
terminology). I am sure the concept of locking a file also exists under
Windows servers.
I know these aren't solutions but perhaps they might steer you in the
right direction.

such that the whole .woa directory needs to go up (the logic stuff

Well, I can't make any changes, deletions or anything because the
system won't let go of myApp.jar which is the Class Files in the Java
directory of the Resouces directory of the Contents directory inside
myApp.woa
So the question is how does one do remote updating if the server
system locks on to your .woa logic directory and won't let go - not
even after a reboot, not after stopping all Apple services - wotaskd
and Monitor - and anything else I can't think of so it must be that...
what I can't think of, what is it. What's doing it and how do i shut
it dow when i need to if it doesn't warrant a reboot everytime.
