Check out EOSharedEditingContext. That might be what you need to store the preferences that are fetched by the Application object when each instance is launched. EO's in a shared editing context are read-mostly, so they can be updated, if necessary, without relaunching the instance. And they can be made the destination of relationships without creating EO instances that are local to each session's editing context.
