It's been several years since I developed WO apps under Windows, so my memory is not clear. But you may have access to these preferences via the "defaults" utility. Open a Bourne shell window and enter "defaults domains". If this returns a list of all preferences domains, look for the domain for ProjectBuilder. It may be just "ProjectBuilder" or it may be something like "com.apple.ProjectBuilder". Then enter "defaults delete <domain>" substituting the ProjectBuilder domain for "<domain>". This is best done with ProjectBuilder not running.

If the "defaults" utility isn't available, you'll need to delete ProjectBuilder preferences using regedit (fun!).
