If your EOPrototypes entity is actually in the model itself, then you
can open from the Finder. If the EOPrototypes is in a separate model in
a framework and you open your model from the Finder and not XCode, then
the model loses its prototypes. This makes sense because the model does
not know in itself about the other model that has the prototypes unless
you open the model from XCode in which case XCode, who knows about its
referenced framework/model/EOPrototypes, probably tells EOModeler "hey,
open this model and use the prototypes from this other model that's in
a framework that I know about."

I've not noticed this w/ my projects ... I have a project w/ 4 models
that all use the same prototype model and I pretty much only open from
Finder. Maybe there's a specific case where this is still true, but
I've not run into it (thankfully). That's not to say EOModeler
doesn't have some finicky issues w/ prototypes (sometimes decides to
clear out a column name here or there if I don't treat it just right),
but overall this.happiness > this.unhappiness.
