I had this problem a couple of weeks ago. I found a solution at <http://lists.apple.com/archives/webobjects-dev/2004/Sep/ msg00250.html>.

Instead of dragging files around the build phases, the easiest solution is to first manually delete in Xcode the references for MenuHeader.java and PageWrapper.java (the references only, not the files), then re-add them to the Application Server target of your project.
