I never remember which application url method returns which format, so in case other people don't either, here's a cheat sheet:

WOApplication.application().
  baseURL() = /WebObjects
  applicationBaseURL() = /WebObjects
  cgiAdaptorURL() = http://hostname/cgi-bin/WebObjects
  directConnectURL() = http://hostname:port/cgi-bin/WebObjects/MyApplication.woa
  frameworksBaseURL() = /WebObjects/Frameworks
  servletConnectURL() = http://hostname/cgi-bin/WebObjects/MyApplication.woa
  webserverConnectURL() = http://hostname/cgi-bin/WebObjects/MyApplication.woa/-port
