The only way to know for sure which version of WebObjects you are
running is to look at the file:
/System/Library/Frameworks/JavaWebObjects.framework/Resources/
version.plist
unfortunately there is no method to look at that file from the
application.
The License Upgrader only give the version of the license key which
is not the same as the version of the software.

After installing Xcode 2.1 followed by WebObjects, WebObjects shows

What "About" are you talking about? I can only imagine you mean the
about box for WebObjects Builder, which does indeed show 5.2, but that
has nothing to do with the version of WebObjects. There's never been
a really easy way to tell what version of WO you're running (Apple
Docs refer to checking in /Library/Receipts, but the new receipts used
with Xcode 2.1 don't include version numbers). The best way I know of
right now is to run /Application/Utilities/WebObjectsLicenseUpgrader
and see what license you are presently using (It should be Webobjects
Developer 5.3 Unlimited Requests).
