I filled the column/table name.
To make sure, I tried on a previous EOModel that worked, and same
error, so bugreport tonight;)
But now I feel stupid, because I don't know how to generate my table
in MySQL:( I was able to add the first primary key, but it seems I
cannot add the second one (index)...
Could someone copy/paste something here so I have a sample of the
command line I have to enter to generate the join table?

Make sure you fill in the table name and column names in the new
join table. EOModeler does not do that for you. If you did, then
it's a new bug.
