Hello John,
I know this isn't directly answering your question, but one method I
use to update my EOModel is to choose "New Updated Model..." from the
menu and select at least the tables I know have changed. Then from
the new model you can cut and paste attributes, relationships,
entities, etc., into the existing one, and close the new one without
even saving it.
If you've made changes to the model that involve custom classes (not
EOGenericRecords), you can go ahead and tell EOModeler to generate
the java, and it will give you an option to merge the old and new
code. (Go through each difference carefully, though.) Very nice.

the model. And the "generate sql" function never issues Alter
Table statements, just creates the table from scratch.
I'm using WebObjects 5.3 and FrontBase 4.0.
