You can't remove all of it. You can shorten /cgi-bin/ and / my_app_name.woa to something like
/w/WebObjects/a.woa

From what I can understand from the docs, and from my (short) experience, you may remove the cgi-bin part at all. I have some stuff delpoyed at server.com/WebObjects/TheApp.woa with no problems.
